Character-wise, I prefer 80s Astro, as I kind of preferred the more emotional character development he went through in that series, an he's just so tiny and precious.
Series-wise, this will probably not be even remotely surprising to anyone who knows me, but my heart belongs to the 60s version, and not just because Cobalt is there (though he is a huge plus for me). It's just such a charming and versatile little show. Some episodes had me crying, and others were just so hilariously trippy I could hardly explain the plots to someone unfamiliar with the show without sounding crazy, and I love it either way.

I can't say much since I haven't seen all the 80's anime and nothing of the 60's(And a tiny bit of the original manga), but I really enjoyed the animation and continued storyline of the 2003 series. However I've managed to find bits and pieces of the manga that 2003 was based off of and that has to be my favorite version. The drawings are very beautiful and adorable(Sometimes a bit too much, but still). There was even a moment in that manga when Atom tried to shut himself off because the humans were afraid, and also a part where he gets mind controlled(And almost strikes Uran!). Characters like Atlas and Tobio get a little more characterization and overall I really want to see the rest of it.

I think you have the cart before the horse in that the Manga in question was based on the anime, and was not an official release but rather a fan published work gone viral.

That particular Manga was what is known as a Dōjinshi. Unlike most amateur drawn works, this one was widely published and was silently approved by the owners of the copyright.
